I am having trouble with the DTS-HD audio track from a bluray backup of max payne. The movie is broken up into many .m2ts files, so I used TSMuxer to get a single .m2ts with only the desired video and audio stream. The resulting file won't play sound when opened. If I play the file in VLC, it doesn't show any available audio tracks (unless i rip it with the other tracks included which are commentary in AC3). When I throw it into RipBot264 I get the following error in a video popup:

directshowsource: couldn't open file e:\temp\ripbot264\job1\video.mkv:
the source filter for this file could not be loaded.
(e:\temp\ripbot264\job1\getinfo.avs, line 2)

Any ideas on what my problem may be?

Try using eac3to, instead TsMuxer, to extract the video and audio tracks.
After you can use TsMuxer to mux the tracks
