there are settings for 4000+, 3500 to 4000 and etc.

I set the following matrix settings:
1. main feature: encoder default
2. 4000+ settings to use bach1

does the 4000+ take precedence over the main feature for ANY encode that is over 4000+Kbps?

Yes.
The Main Features matrix kicks in for bitrates which have no specific matrix allocated.
