raw .264, aac, txt

I have an flv file. Using flvextract I got the following:

- raw .264 file
- aac file
- txt file (timecode format v2)

I wanted to use a different container (mkv or avi). How do I go about doing this? More specifically what program can I use that will take the seperate individual files and pack them correctly into a container?

I've tried to convert the flv to something else but its resulted in the file being unable to play. Thanks in advance.
