I finally though I had gotten the upper hand on using megui and now testing my finished video is playing back jerky. I muxed into a mkv with the video, ac3 audio, aac audio and a chapter file. I am playing the video on a wd tv. I am going to try to mux the file into mp4 and see how the playback is since other mp4's play great on the system. Any ideas what the problem could be?

Your going to need to post more information?
What kind of hardware specs are your computer? Is this video HD?
What is this ryu77 preset you speak off?

I am using one of ryu77's blu-ray profiles. I am playing the finished video which is 720p and saved in a mkv on a western digital media player.

I tried changing the container to mp4 and m2ts and the playback is still jerky. I tried using the profile in 2pass and constant quality and I still get the same result

Maybe you could post information on the encoding settings used? Not every knows what "ryu77" presets are, and they don't come with MeGUI. If you don't know what settings were used , you could use mediainfo (view=>text)
Does the file play back ok on the PC media player? e.g. VLC, KMplayer, MPC ?
What was the source file, and what was your avs script?
Why not use a compatible preset that comes with MeGUI ?
To reduce wasting time, you could try encodes on short samples (e.g. 5 min clip) to see if they work, and vary the settings until you figure out what works.
