Stop muxing after end of video

Hi, I recently encoded a movie from my camera (initial format is .mpg Intra only mpeg-2 with mp2 audio) that I trimmed a bit toward the end in the avs with Trim(0,6323)

Now I got a brilliant encode which play very nicely which is awesome, and I would like to mux it using either mp4box or mkvmerge and making sure the soft will stop muxing after the movie is over

Trim the audio as well as the video.

How can I do that without reencoding the audio ?

The audio is in mp2 (of which I have the audio stream thanks to the awesomeness of dgindex)

I used avisynth for trimming, should I use something else like a program stream cutter if such thing exist ?
