Interleaving problems

I made a crystal clear copy of "Deep Impact" and now I'm trying to match up the audio track (decoded ac3 track - 48khz wav) and If I seek in the movie the audio will never synch up agian...

Whats best way to interleave? By Frame or Ms?

even if you wait for a few seconds? sometimes
it takes almost a minute for me in really bad
cases. the worst is when my movies seem to
start with good synch and slowly lose it as I
progress further into the movie! What gives?!?

i read in another thread where one person suggested
that 1 frame is the best (better than ms, of which
64 was supposedly a good value), but otherwise i have
no idea and hope other people chime in here! ;>
