What I do with txMuxer under windows is to demux the video (h264) and the audio (DTS or AC3) for merging them after to an MKV container with MKVmerge.
I found and install a linux version of mkvmerge.
But for the tsmuxer, I found the linux version (1.7.3(b)) but not the command lines as it run in a console.
