Does anyone know how to extract the entire TrueHD/AC3 track from a bluray disc with eac3to? If I use the ac3 extension for the destination I get AC3 only, and if I use the .thd extension I get TrueHD only, which I cannot import into Tsmuxer. Thanks.

Not sure, but you can just use TSMuxer instead.

The last time I tried to demux a TrueHD track with tsMuxeR all it gave me was the AC3 core.

I tried it last night and I believe it gave me the entire TrueHD track. You can also pull just the core if you want. The 2 files I pulled were as such...
AC3 core 640kbs = ~600Mb
TrueHD ?Kbs = ~2.9Gb
Not sure if the TrueHD 2.9Gb had the AC3 core inside but since you can get both separately, I assume that's all you need...

Thanks for the replies everyone.
I'm trying to do the TrueHD/AC3 demuxing with eac3to because I am using a cygwin script to automate the process of demuxing with eac3to, muxing to bd with tsmuxer and making an iso with imgburn. I can demux every other type of audio, video, and pgs with eac3to. Right now if the script finds TrueHD I simply have eac3to convert it to PCM, but I would like to keep TrueHD instead since it's smaller.
To answer the questions:
QuadcoreHD,
tsmuxer can extract the TrueHD/AC3 "interweaved" stream, but for my purposes I want to do this with eac3to.
lithiumus,
Yes, eac3to can extract both the TrueHD and the AC3 stream, but I can't see how to extract them together. Unfortunately, it seems tsmuxer cannot import TrueHD unless it is interweaved with the AC3 stream, which is the dilemma.
If I could simply demux with tsmuxer and create an iso I would not need to mess with eac3to or my cygwin script at all. Unfortunately, I can not seem to get a bluray iso that will playback on Vista without "glitches" if I use tsmuxer for the initial de/muxing.
