Do I need to rip my DVD's to a certain file so when I convert my movies to .MKV it puts the chapters in? Basically does it need to be in .ISO, single .VOB file or a structured DVD folder?

In automkv under advanced there is a chapter option. Its where the cropping/resize stuff is.

mkv container support chapters in OGG format.

You can get them from DVD with ChapterExtractor saving in OGG format.
