I read the Matrix Backup Guide 4.1 by Asid Rayne

I guess if there is a simpler method to get the correct vobs than to use MPEGutils and vobMerger
for a NO FlaskMPEG user for encode?
I use Smartripper, DVD2AVI, AVISinth and VirtualDub.

Well, I used Smartripper to rip and use the same method to encode, and I've never had ANY problem with The Matrix. This is the first time I've heard of any such problem too.

I did the matrix with no problems...although mine was region 4. i just used smart ripper and did all the normal sbc (nandub) stuff.

where did you dig out that? I only read for 5 seconds then I saw this:

The New Version of FlaskMPEG (v0.594) has made this guide virtually obsolete!!!

So.. the guide should've been deleted and I'm pretty sure I had my guide on multiangles up before that became known (at least I didn't find a matrix guide anywhere when I tried to convert it.. I almost gave up ripping because of that but eventually I found vstrip).

Now.. all 3 main rippers (SmartRipper, vSTrip and even DVD Decrypter (when multiangle removal is turned on)) can handle that movie without the least amount of problems.. todays rippers really manage to handle almost any situation without any problem and there's no disc known to me that couldn't be ripped

Now I think to know what I was doing wrong!
I used SmartRipper 2.41 with Movie option and some short sequences of frames were repeated in the vobs.
I realized this when I converted the AC3 ripped by DVD2AVI in wav. There were CRC errors.

I report some of those errors:
