Should be very interesting to have a tool for preparing AppleTV from mkv sources:
1. Verify resolution, layer, etc, from source if needed, recompress with x264
2. Verify audio. If not AAC-LC or AC-3, reencode. For six channels use AC3
3. Multiplex a m4v file. If available with AC3 multichannel, for the Apple TV Take 2 Dolby passthrough feature. Using handbrake multiplexer.
Are there any programmer interested? The first step should be the third.

Majority of mkv's available on net are not compatible with AppleTV. 99% mkv are encoded in high profile but AppleTv supports only Main profile.

you're right, but your tool, RipBot, recompress video in mkv to assure level 3, and convert the audio to AAC-LC (2 channels). From Take 2 version Apple TV can pass throught AC3 audio. RipBot detect AC3 audio but can't mux in a mp4 container. The only tool (i know) tha can is HandBrake, but only read DVD's.
I make a mp4 video with Handbrake from a DVD with AC3 audio, selecting pass trhought and voila!! the Apple TV Take 2 can pass the AC3 stream to the Receiver (i'm using a HDMI cable) and obtain surround sound.
I'm thinking in a tool like yours but with the muxer o handbrake instead of MP4Box, they are using a patched version of MPEG4IP version 1.3
It is possible to make a patched version of MP4Box with ac3 support or change MP4Box with the patched version of handbrake?

AC3 in MP4 is not officially allowed therefore audio is converted to AAC.

AC3 is not officially allowed into ISO mp4 container, but it's supported by m4v container used by AppleTV from version Take 2.
Yes it's a problem for me, because I prefer surround sound (if available). Majority of mkv's available on net have ac3 sound. My proposal is not to make a ISO mp4 out of standard, I propose a m4v, only for AppleTV. You may add chapter markers too (please, take a look to Handbrake)
If you consider this feature not necessary, please do not take it into account.
