Is there any way to make AutoGK not use VBR audio but still choose between the original audio and CBR MP3 automatically?

Not sure what you mean by "still choose between". CBR is certainly recommended (by me, anyway). There's a switch in Advanced Options you can set permanently to make AGK do, eg, 160kbps CBR mp3 audio.
As I understand it, the avi envelope format isn't equipped to guarantee audio sync with VBR audio. It sort of works when playing back on a 'pooter, because the 'pooter can provide plenty of buffer space. But on a standalone machine (eg, a Pinnacle ShowCenter) VBR audio nearly always messes up.
Can anyone explain why AGK defaults to VBR? Seems daft to me.

Maybe because barely anyone I know is (still) viewing movies on dedicated movie-playing hardware. They are all viewing on multiprocessor PC's with huge screens, from harddisk. Similar to that, size-restricting to CD or DVD's limits is a waste of time, 90% is not targeted at burning. Harddisks are big these days.
No need for anything other than VBR, and by the way, it's not the VBR that causes the sync-issues, it's wrong muxing of it. VBR is always your best option, for both audio and video, especially for mp3 streams.
You do realize, for example, that YouTube is using lame VBR for its FLV 22.05 kHz audio? Because it works like a charm. They serve an impressive 25 petabytes of video a day, with vbr audio in it.

Well, some of us are using a network media player like the D-Link DSM-520 or Archos TV+ and playing movies from a NAS to our living room big screens.. and ABR or VBR mp3 does go out of sync sometiimes. So I switched to CBR and never had that problem again in the last 50 or so renders.

Yes, vbr audio tends to have problems when muxed into .avi container, so many people are forced to use CBR although its quality is inferior (especially with latest lame versions tuned particularly well for VBR).
I thinks it's a shame that DivX-certified and other players do not support .mp4 container nowadays.

As I understand that's no true, just read MP3-VBR-in-AVI is a dirty hack (http://www.alexander-noe.com/video/amg/en_myths.html). From personal experience I can say that all standalones with divx support so far run fine with VBR in avis.

Which IMO is a complete waste of energy compared to dedicated standalones. Besides, I'm sitting all day in front of a PC for work so I'm happy to get away from it when I'm visiting friends for a nice get together watching movies I'm taking my DVD+RW.

In advanced options just click output audio type : auto
Depending on your desired file size it will switch between AC3 or mp3 ABR
I had a lot of problems with mp3 vbr audio, especially with dual audio , Shame because I love it .
