I've used Linux on my PS3 to rip a bluray, then converted the m2ts to mkv with h264 video. I then used xport to get the audio track from the m2ts and then muxed the DTS into the mkv. I'd like to compress this to HE-AAC.
How?
So far i've used MKVWizard to extract it again as a .dts but i'm unsure how to procede.

Cheers.

To transcode audio always help have the original audio out of AV containers (m2ts, vob, mkv, avi, ...).

To transcode DTS to AAC to can use Foobar2000, AviSynth methods (BeHappy, Wavi, SoundOut) or command line methods (dts ->Tranzcode -> wav -> NeroAacEnc -> aac).
