I've captured probably a hundred or more HDTV programs in ts streams and I've used hdtv2mpeg2 to cut out the commercials, but when I encode these files, the audio will get out of sync sometimes where I have cut the commercials, almost always the audio will get ahead of the video, from 500 ms to a 1000ms. Is there a simple/free way to edit the audio files and then mux them back in with the video(I'm encoding to x264 with mkv containers). I've been using videoredo and the quick stream fix, but this doesn't always fix the problem and it takes a considerable amount of time just to determine that it didn't work.

For editing standalone audio I use Audacity (http://audacity.sourceforge.net/), however it seems like it's going to be trial and error to figure out exactly how much to cut off before muxing back in.

Don't use HDTVtoMpeg then if you transcoding anyway. Just add the cuts in whatever encoding app you use. If you aren't encoding the audio, then cut it separately using the frame numbers from the video, besplit can do that.
