Are there any tools capable of downsampling these formats with ease (no manual demux/remuxing/downsamping)
I'm also looking for a tool that can remove audio streams from these containers.
(vdmod doesn't handle my MKV's)

What exactly do you mean by downsampling? Are you talking audio here?
Also, to extract audio streams, you can use MKVextractGUI for MKVs, Yamb for MP4's and Ogmdemux for OGMs.
And by remove you mean extract, right? Not delete?

I'm referring to video track down sampling of bit rates, and removing redundant audio tracks (other languages).

You can't "downsample" bitrate--the only way to decrease bitrate is to re-encode. Unlike MPEG-2, there are no transcoders for most other codecs that can decrease bitrate without completely re-encoding.

:insert frowny face here:
Is there any apps that can re-encode it with one step (ie, no manual demuxing and remuxing necessary ?)

Hi!removing redundant audio tracks (other languages).I'm trying to understand - Why, in the first place, you would have added multiple audiostreams when you originally converted/compressed your (presumably) DVDs, and now you want to eliminate them?

Archived encode to portable player? Very common.
Whatever you do, running from your original DVDs would be best, and there are a few tools in the GUIs forum that can do one-click or nearly that for you.
