(i.e Spy Kids 3d, Night of the living dead 3D (few still samples are available on www.nightofthelivingdead3d.com ))

There is a stereo video information SEI message in H264, which basically tells the decoder which frames/fields are the left/right ones. A player can use this information to display the stereo video correctly.

I doubt any player support that option.

so, you are talking about films like IMAX? ... where there is no need in "special glasses" (i'm still confused and i can't explain or discover "how it really works"..)
(this is also interesting..)

but i was asking about: how to properly encode moving pictures like: http://www.nightofthelivingdead3d.com/html/gallerypages/3dgallery/3dimages/image02.jpg
'cause
1) you need special glasses (free order from the site... but.. i'm not in US)
2) there are 2 additional colours.. due to use of glasses each eye can't see the "different" colour..

Well, here you have a single image and you want to display it as a single image...

You can encode it normally, hoping that the encoder will not damage too much the red/blue colors. Someone else may be able to recommend you an encoder and/or settings.
