I have Michael Jackson's HIStory on DVD and some parts are hard interlaced and some I am able to IVTC. Can I encode them individually and join them together at the end. I wish to use Matroska as a container as I think it's probably the best out there.

If not, I guess i'll have to just encode all the IVTC'd stuff together and drop the 29.976fps stuff or just encode it all at 23.976fps.

Matroska supports VFR (variable framerate) so it should be possible to combine 23,976 and 29,97 video. But I'm not sure, how difficult it would be.

I actually just read the FAQ (Should have done that in the first place) so I should be able to do it. I'll have to have a further look at doing it on the weekend.
