Mux into AVI or MKV and edit as usual, I suppose. I don't know of any direct flv editors, but they might be out there.
Alternately you can use ffmpeg directly, since it can parse and save flv. Look at the -ss and -t options for more information.

Last builds of avidemux perfectly support flv, you can open and save them, cut them at keyframes, etc...
