I just reencoded "A Scanner Darkly" from my HDDVD VC1 to h264 720p. my only problem is that when muxing the video and audio to a MKV container, i get a slight delay about 10 min into it, which gets worse further into it. The video comes out to 1:40:16, while the audio comes out to 1:40:03. I try to stretch the audio by the correct factor, but it only makes the problem worse. any suggestions?

you are propably using a wrong video framerate

I agree with Bond as well.
To further carry this point, the mathematics reveal that maybe, just maybe, you used a framerate of 30fps instead of the disc's 29.97fps. The slight discrepency in the two audio times seems that way.
Just a hunch in case it helps.

no, the source is 23.976, and the output is 23.976. I ended up just calculating the stretch factor (about .99903) and testing it, and it ended up very well.
