Does pausing and restarting run a risk of introducing any glitches or rough spots?

Not that I've noticed. I've paused and resumed many a times. All it does is stops encoding on the particular file and then restarts that file once you have resumed.

No, not at all. When you pause in the middle of a segment, that segment is discarded -- and when you restart, the segment is started again (at the beginning). So there is no real difference whether it is completed all at once or it is stopped/started.
Of course if one changed the contents of the REBUILDER.INF file in some manner while it was stopped, you might get a different result and cause something odd to happen.
