Which one's better, Staxrip or meGUI in what ways?
With Staxrip, there are certain files I cannot encode. They'll stop encoding halfway through every time. These can, however, be encoded using meGUI (for whatever reason).

Yah, you're are asking two different questions.
You shouldn't let a technical problem with one of the GUIs force you to use one or the other. Get them both working, and then you can figure out which one suits your needs.
Personally, I use MeGUI. But its not fundamentally "better" then Staxrip, its just different.
OK, at 400 kbps, 2pass iPod-compatible (5.0, not 5.5) h.264/AVC, which program will yield the better result? Or will they both yield the exact same result?
Is one generally faster than the other?

yay for useful posts, Khron. Generally when you insult people you should at least provide some advice to show your superiority ;)
@FAII: If the encoding options are the same, the output will be the same. Both MeGUI and Staxrip are simply frontends that control commandline tools, such as x264. x264 doesn't care where it gets the settings from, in other words.
I know what a Gui is. Some Guis are, however, worse than others. For example, some Guis will give you a file that won't allow Yamb to demux them or import single tracks.
Some Guis are just worse.

MeGUI's main difference on the encoding front is that it tends to prefer very slow deinterlacing modes a little too often, when standard tdeint is usually enough. In general I prefer it though, but I'd hardly say it's better or worse, more what you feel comfortable with.
