Normally, I demux my audio using Rejig because it can fix delay, but DGIndex also demuxes the audio when you save your project. I have a DVD that show a delay of 66ms in Rejig, but DGIndex's demuxed audio files say "DELAY 0" in the name. Is DGIndex 1) automaticaly fixing delay, 2) Not detecting delay correctly, or 3) Detecting delay better than Rejig?

Probably 3).
If the starting GOP is IBBP... then the I frame is the third frame displayed, and since PTS refers to the first access unit in display order, you have to adjust for that. DGIndex does so. If Rejig does not, that accounts for the difference (2 frames at 29.97fps is ~66ms).
