Does it have the the same disadvantage as VirtualDub when is used to encode video using AVC encoder?

what exactly do you mean?
Graphedit is based on the Directshow framework while Virtualdub is based on Video For Windows.

you said on your faqs that using VFW and AVI are not properly able to handle h.264 features without some "hacking" that could compromise compatibility and playback.
So let say that I want to use a Directshow of avc encoder to encode a vdieo then mux it to avi , does this avi have the same problem or not and what if i muxed it directly to mp4 or mkv?

DirectShow is a better framework than VFW and supports more "things" than VFW.
AVI is a container though and storing AVC streams in AVI still requires "hacking" (you can do it with the free AVC2AVI tool).
In case you use a DirectShow AVC encoder and a DirectShow mp4/mkv muxer, there should be no problems (since nothing is related to VFW and AVI).
However i dont know about any directshow based AVC encoders (except Nero that is limited to be used with Recode only)...

I thought that elecard has DirectShow AVC encoder,
and there is a way to use nero's directshow filters using graphedit but I didn't try it since I don't have nero :p

I forget to mention that there was x264ds too :P
