Why do I have to Start job manually sometimes in MeGUI?

I submitted 2 jobs via AutoEncode and I had to manually start the Pass2 for the first job and Pass1 for the second job. Am I doing anything wrong, I would assume all jobs to run one by one after submitting the jobs.
