I have a zune (don't laugh it actually has a very good video display if video is encoded correctly) and found that mep4 video settings are very restrictive: Excellent results and zune compatibility I get with meGUI setting encodes:
1P-Intermediate encode profile
FAAC audio encoder with Downmix multichannel to Stereo setting.

I find Zune to be a very good and well made product, for my actual needs.

could you please link to a page with the restrictions? Anyway, I'd suggest you use a different audio encoder from FAAC, either Nero's or Coding Tech's because I find the quality much higher. The video encoding choice is probably dependant on whether you want battery life or video quality.

I thought the Zune was WMV only. I could've sworn I've read that in multiple places.

Yeah I was under that impression also, the shipping firmware in it has no H.264 support and the Zune software transcode's everything into WMV for the time being.
On some Microsoft employee's blog talking about the Zune they did drop hints that native H.264 support would be enabled in a future firmware update.
Have things changed with the 1.2 firmware I thought all that added was UI speed improvement's & support for Vista.
