What program can i use to edit it trim part of the encoded movie?

Super© can convert most files to AVI or to iPod or Whatever video format you would like. Given that the file isn't Copy Protected (Which is probably is since it sounds like its from iTunes) you should be able to convert it to AVI and then VDub will open it.
