I saved a Pearl Harbor project from DVD2AVI, opened it in GordianKnot, and I noticed, looking at them, that colors didnt match.
I did a comparison between the same frame from the opened vobs in dvd2avi and the .d2v opened in gknot. I thought it was only a preview problem, but when I encoded in divx the scene, I found them still not matching. Now I'd like to know if its a dvd2avi or gknot(mpeg2dec???) fault.

I dont think it is a GKnot prob.!
Create an avs project and a vfapi project as well as the final divxs from them with either VDub or GKnot and then open them with VDub.
You will notice that they are EXACTLY the same.
Also try to create the d2v project with RGB and with YUV colors!!
You will have the same resoult: Not perfectly matching colors.
As you see i have the same problem and question with you...
Why arent the colors perfect?
Who is to blame?
I think the codec is fine. The problem is with the d2v project...
it is not duplicating the colors properly.

I've also noticed the difference in colors between YUV & RGB in DVD2AVI 1.83. Does anyone know if this has always been the case in older releases?

I think that probably its the YUV.
When we use the yuv, colors r not reproduced properly, and I say that cause I had another problem:
I noticed from the first divx done in nundub that no matter the bitrate, resolution, resize algorithm, the same scene on flask looked better...for better I mean no background/foreground shit (strange violet or green colored pixels/blocks).
I tried EVERYTHING, but with no result.
When I posted this, TheWef replied that probably its a YUV problem and suggested me to try change resolution, video drivers....I tried but none of them worked (I got a geforge2 mx).
After, I succeded, forcing the rgb in Bsplayer (under the video properties).
So, it was YUV reproduction problem, but I dunno if wrong colors is....btw I had these informations to give to you.

I've found that sometimes these off colors can be caused when you resize the project in DVD2AVI instead of while processing. You can get around this by either running the d2v file through VFAPI then processing or by not resizing/cropping in DVD2AVI.
