Time duration of encoded MPEG2 is wrongly reported

I am trying to encode a clip using Quenc and HCEnc. With QEnc I get a muxed MPEG2 which when played thru WMplayer reports correct time duration. If I output Video only, then the player indicates less than 1/3 (13 minutes clip is reported as 3:58 long clip) time. If I output audio only the audio file is correctly reported as 13 minutes.
If I use HCEnc then the M2V file I get is showing exactly one half (6:30).
With this wrong reporting I am unable to join with correct chapter points. My input is NTSC 29.97fps. Am I doing something wrong?

Any app that uses directshow to play an mpeg2 file will report the incorrect length. The only exact way is after an index file has been built eg d2v files and then played via avisynth.
So don't concern yourself with it.
