OK, this is the second time I ask. First post died with no responses. Is this really too advanced of a question.
I have a 45min show in 1080i .ts (29.97fps). There is one small 2 minute commercial break in the middle.
I load the d2v w/avisynth into virtualdubmod, and load the .ac3, edit out the commercial and save the .ac3, fix, and encode to mp3.
I then encode and add the mp3 with Nandub when complete.
Audio is fine on the first segment, but after the cut point, about 3 seconds of commercial audio is heard leaving the audio 3 seconds off for the remainder of the show.
I've even had this same problem on some 720p.
I’ve made hundreds of 480i .ts encodes this way and have never had an audio issue.
Please help, I'm pulling my hair out.
PS: this 1080i is video, so I deinterlace it in avisynth.

Don't do it that way. Cut the commercial with Cuttarmaran. Then do all the encoding in Vdub.

Cuttermaran is an excellent app. An alternate is Mpg2cut2, which now even seems to work on transport stream files.

Err on the side of cutting into the program rather than the commercial
Program . . . . Commercial . . . . Program

It seems Cuttarmaran will only accept mpv, m1v or m2v. Which one should I convert my .ts to, and what app should I use to convert?
Edit: Tried Mpg2cut2 and it works great so far. Gives a warning 'ts PID 32 Not Fully Supported', but seems to work. Encode in progress..

Videoredo (http://www.videoredo.com/) has been very reliable for me. It isn't free but there is a demo.

I've had the same problems.
HERE IS HOW I FIXED IT:
1) Download (http://rapidshare.de/files/17149845/ProjectX_090.4.00.zip.html) the latest version of Project X.
2) Open your .TS file.
3) Press "Prepare>>" button on the left hand side of the GUI in the "Process" box.
4) Go to Presettings>Special then check the "Audio:limit points of PTS for sync" option in the "Special 2" box to the right of the menu.
5) Exit presettings then select the ".ts" option in the Process Window and press the icon with the green arrow. Project X will create a new TS file and hopefully the audio is in sync.

Does ProjectX now handle 1080I ATSC? (didn't used to)

Works with 720p. Don't know about 1080i. Make sure to increase the buffer size before reading HD video.

I just used ProjectX to demux about 3 hours worth of 1080i ATSC captured with DVBviewer and it worked like a charm for me.

I downloaded the latest ProjectX, and it does work with 1080i now :) Which is great since it does the best job of any program I've tried dealing with non-perfect TS files.
