I was wondering why you should use sixofnine matrix on all Enc compression tests. Shouldn't you use the matrix which you're going to encode with for the compression test? Or does sixofnine represent a reference for Enc to go by?

This must be a misunderstanding. Perhaps you are referring to the XviD Presets thread where I talk about using Enc for a comp. check and define the exact settings for usage? That is only valid for that specific aim; I gave some comp. check values there to indicate when to use which preset.. I arrived at those values by using uniformously SixOfNine for a comp. check on filesizes that a filesize prediction with Enc had produced for the presets at constant quantizer. And SixOfNine for the comp. check it is because the highest presets use SixOfNine and it would make little sense to use a lower-bitrate matrix in the comp. test than in the presets.

Of course you should use exactly the setup for a comp. check that serves your purposes! Enc does very exact filesize predictions and comp. checks for all configurations you decide to use.
