After blanking segments using the video segment viewer/editor is it required to run the PREPARE phase again, or just continue with the ENCODE? Thanks.

No... don't run Prepare again or you will loose all the changes you make on the Segment/editor.

After saving the changes just hit Encode or Rebuild.
