I keep getting this error after a few mins when using Auto GK 2.27 (latest) - any suggestions?

Also - I find the new "IFO" input mode much more confusing than the old "DVD Input" feature. When I select an IFO file for input, it gives me all the sections of the DVD in a dropdown box, while asking me which one I want to encode - even though I have only ripped one segment of the DVD - surely the actual media isn't there to encode anything but the 1 segment I ripped - so why give me the option? What was wrong with the old "DVD Input" mode?
Does anyone know why this happens, and why it was changed?

When you use the IFO input mode, are you using it after you've ripped the main movie files in IFO mode? I'm pretty sure that's the intended purpose.

Yes. But let's say a DVD has 6 titles (a TV series for example) - if I just rip Episode 04 to my HDD, it will still give me the option (in a dropdown box) of selecting any of the other episodes or titles that were on the disc (yet I haven't ripped all of them).

"error code -2" may indicate a colorspace configuration error in your Windows Registry. See Answer #3 in http://forum.doom9.org/showthread.php?t=48936
