I decided against having 2-movies per DVD because 2 is maybe a little too much. 3-movies per DVD sounds just right. The only question I have is:
Between 1000kbps-1300kbps... would it be a good idea to use grain/dust/noise removal before encoding? Or not? I am planning on using EQM V3LR.

That strongly depends on whether or not there is dust/noise to remove... If there's extensive dust/noise you'll have to remove it if you plan on 3 movies per CD; if there's only little the choice is up to you; if there's none - don't.
Some people will tell you that for MPEG-4 denoising is always good - which is technically correct. On the other hand the removal of miniscule dust, which is also known as 'film grain' most often destroys real or at least perceived detail.
Preview your .avs in a player and then decide whether you like the picture better with or without the denoiser.

Teegedeck is right when suggesting to decide on a movie by movie basis. However if you decide to denoise you could give removegrain (version pre 1.0, not 0.9) a try. It is quick, also has a minimal, but very pleasant, sharpening mode (25) and it's denoising modes are progressive
mode1 is equal to undot
mode2 could be equal to mode5 but I, now, prefer mode5
mode5 is the one I use in a standard way+mode25 for sharpening -but I compress more: 900 to 1200 kbp/s- with very little destruction
mode6 to 9 are more aggressive (6 less, 9 more) but effective also if speed is not crucial can/could be replaced by FFT3DFilter (Fizick) or FFT3Dgpu (TSP)
