If you guys (the experienced users on the board!) are encoding DVDs in batch mode, how do you decide which matrix to use for each job? Do you run each DVD through the prepare stage first, set the matrix accordingly, then save the job? Will DVD-RB re-run the prepare stage to apply the matrix once in batch mode? Also, what happens with burning DVD in batch mode - does it burn the first then just write the ISOs for the others? Many thanks!

If you decide to do the prepare and select matrices, etc -- but want to do the encoding as part of a batch job -- check the "Skip Prepare Phase in Batch" option under the "File" menu before you save the Project file. Then when DVD-RB loads the Project during batch execution, it will know to go straight to the ENCODING phase.
Remember, though, that the "Skip" setting is saved/loaded with each project. So make sure you remember to reset it on or off for each Project file you save -- you don't want to DVD-RB to skip PREPARE when it hasn't already been done ahead of time.
Yes. If you select the "Burn" option and a blank disc exists in the drive, the first job will be burned in batch. The other jobs will all complete, but you will see a note in the Log that says it wasn't successfully burned.

Just to clear this up (sorry if its obvious) but after changing a matrix, doesn't the prepare stage have to be re-run anyway, so if I skip that stage I won't get the new matrix? Its a shame theres no way of being able to know what matrix to select before hand.

If you are changing the matrix within DVD-RB -- then yes, the prepare phase needs to be done and none of this would be necessary. But if you are using other 3rd party tools (that's what I assumed in my answer) that work with the output of DVD-RBs PREPARE phase -- then you'd need to skip prepare.
A Project file holds all DVD-RB settings. So when the batch processor loads it -- it includes everything (matrix settings, encoder settings, source directory, output directory, etc.)
